The env var notation was overwritten. This is fixed by loading unprocessed configuration before applying external configuration.

TransformationInterfaceThere was a bug when applying external configuration. Configuration values with env vars such as
'%env:MY_ENV_VAR%were replaced with already proccessed value (result ofgetenv('MY_ENV_VAR'))
